Hosts Vietnam successfully took their four penalty kicks while Myanmar players failed to do so in the fourth and fifth kicks.
This is the second time Vietnam have claimed the title following the first in 2006.
Vietnam also beat Myanmar 2-1 in the group match.
Thailand secured third place in the tournament with an impressive 14-1 win in their final match with Laos.
Vietnamese striker Nguyen Thi Muon and Thai captain Junpen were praised for their four goals in a match.
